L'agent Phil Coulson, qui aurait survécu à la blessure que lui a infligé Loki avant la bataille de New-York, retourne au sein de l'organisation mondiale du maintien de l'ordre, le S.H.I.E.L.D. (Strategic Homeland Intervention, Enforcement and Logistics Division). Il réunit alors une équipe d'agents, extrêmement bien entraînés, afin de s'attaquer aux affaires qui n'ont pas encore été classées ayant trait à l'étrange et à l'inconnu. Cependant, ils vont vite se retrouver confrontés à une puissante organisation internationale, nommée « Centipede », qui a conçu un engin, ressemblant à un mille-pattes (« Centipede » en anglais) rassemblant les différentes technologies de super-pouvoirs (comme le « sérum » de Captain America, les « rayons Gamma » de Hulk, des « technologie Aliens » et le « gène Extrémis » d'Iron Man 3).
